Your review The Hyperdia online train timetable and journey planner in English helped us plan our trip through the 3 main islands of Kyushu, Honshu and Hokkaido.
The Japan Rail staff were excellent in sorting our different seat reservations (free) once we got the Japan Rail Pass.
There are also excellent downloadable city guides in English on the JNTO website (Japan National Tourist Office).
Lots of the cities had cheap hop on hop off tourist buses for the main sites and maps in English.
So we could do the whole thing on our own. Many people, even in the remoter areas spoke some English.
We had a great time.
